La peptidomique rencontre l'amarrage: Un flux de travail d’interaction peptide-protéine plus intelligent

What a peptide–protein interaction workflow has to decide before any docking runs

Fournisseur de commande de peptides Geo Peptides The workflow’s governing rule is that a stage may only pass forward what the next stage can falsify. Everything else in this article is that rule applied four times.

La peptidomique rencontre l'amarrage: Un flux de travail d’interaction peptide-protéine plus intelligent

Handoff checks can expose missing evidence before experiments, but this article does not measure the distribution of campaign failures. Review sequence assignments, search settings, pose assumptions, material identity and assay controls together.

The tool question comes second, and it is a question about prior knowledge rather than accuracy. Peptide docking was first assessed in CAPRI in rounds 28 et 29, and the assessment that followed argued that the existing criteria needed better selection rules, particularly where the binding site is unknown (the CAPRI peptide rounds). C'est l'état honnête du terrain: methods are benchmarked, criteria are contested, and no paper recommends a default method for a given use case. So the decision you actually make before docking is which hand-off criteria your campaign needs.

Clé à retenir: A stage may only pass forward what the next stage can falsify.

Étape 1: Define the library by diversity sampling, not by enumeration

Saisir: the biological question, stated as a comparison you intend to make. Action: fix length, residue alphabet, offset and controls. Output: a design record that a synthesis team can build from without asking you anything. Done when the design record states why this library answers this question and what it deliberately does not cover.

La peptidomique rencontre l'amarrage: Un flux de travail d’interaction peptide-protéine plus intelligent

Exhaustive coverage is not available, and the sequence-space arithmetic settles the argument quickly. A 7-mer space holds 1.28×10⁹ sequences, a 10-mer 1.024×10¹³, and a 15-mer 3.2768×10¹⁹, against a practical display-library ceiling around 10⁹ members (sequence-space arithmetic). That ceiling is an order-of-magnitude convention, not a measured limit, but the conclusion holds at any plausible value: past roughly six or seven residues you are sampling, not enumerating.

This is where diversity-sampling peptidomics earns its place. You choose a panel that spans the chemical and structural variety of the source peptides rather than one peptide per detected feature, and you say so in the design record. A library-design principle stated in our own service documentation puts the failure mode plainly: a peptide library can fail long before synthesis Geopeptides Fournisseur de peptides cycliques starts if the design does not match the biological question. Longueur, chevaucher, residue alphabet and mutation scope all drive peptide count, synthesis complexity and assay throughput, which is why peptide library design should not stop at sequence selection. Controls belong in the same record: a known binder, a scrambled version, and a peptide you expect to fail.

Étape 2: Run analytical screening and hand over a peptide table with provenance

Saisir: raw LC-MS/MS files and the sample-handling record. Action: search without enzyme specificity, with expanded variable modifications and target-decoy FDR control. Output: a peptide table carrying its own provenance. Done when a docking team can filter, re-rank and defend the list without opening a single raw file. Usine de peptides cycliques

Set and assess false-discovery control for the actual peptidomics workflow. A study-specific combination of peptide and protein filters cannot guarantee less than 1% peptide FDR in another dataset, particularly in searches without enzyme specificity or with expanded modifications. Parabolic Peptides

The reporting template already exists. The MIAIPE reporting checklist, developed under HUPO for immunopeptidomics, requires stating whether identification was sequence-based or de novo, the peak-list tool and its parameters, the search engine settings, and every filter applied (the MIAIPE reporting checklist). Borrow its structure even for a non-immunological sample. One more field is easy to forget: the generic peptidomics analytical workflow runs from sample pre-treatment through extraction, fractionation, MS analysis and identification, and extraction has to be fast enough to avoid ongoing enzymatic degradation. Peptides present in the sample is a measurement with a handling history, so record it.

Étape 3: Prioritize with docking, and read the score as a rank rather than an affinity

Saisir: the peptide table. Action: choose a protocol by peptide length, receptor state and whether you have prior site information. Output: a ranked pose table with the protocol and criterion recorded. Done when every row states which protocol produced it and which success criterion was applied.

Top-10 peptide-docking success by protocol Haut- peptide-docking success by protocol: values for HPEPDOCK global blind, HPEPDOCK local, HADDOCK ensemble, AutoDock CrankPep local. The published success rates disagree, and the disagreement is informative. HADDOCK’s peptide protocol, starting from a three-conformation ensemble, atteint 79.4% acceptable models for bound receptor against unbound peptide and 69.4% for unbound/unbound (HADDOCK’s peptide protocol). HPEPDOCK’s blind-mode benchmark reports 33.3% top-10 success on 57 unbound cases, s'élevant à 72.6% when the binding site is supplied (HPEPDOCK’s blind-mode benchmark). A re-benchmark of peptide docking methods puts CABS-dock at 53.0% bound and 37.0% unbound on peptiDB, and AutoDock CrankPep at 85.7% on LEADS-PEP under a tighter RMSD cutoff in local mode (a re-benchmark of peptide docking methods). AlphaFold2’s peptide results run 75% within 1.5 Å when a binding motif is known and 36% within 2.5 Å when it is not (AlphaFold2’s peptide results).

Those numbers are not a league table. They differ in dataset, peptide length and success criterion, and the spread reflects the criteria as much as the methods. What does transfer is the direction of the effects. Blind docking is a harder question than site-directed docking, which is why HADDOCK is information-driven docking: ambiguous interaction restraints from mutagenesis, MS, NMR or conservation encode what you already know (HADDOCK is information-driven docking). CABS-dock runs blind, taking the peptide as fully flexible and returning trajectories to cluster rather than one ranked pose (CABS-dock runs blind). AlphaFold 3’s own evaluation reports protein and antibody interfaces and states that it predicts static structures, not ensembles (AlphaFold 3’s own evaluation). Choose the protocol that matches the prior knowledge you have, then read the output as a rank.

Étape 4: Judge the pose with quality classes, then decide what deserves synthesis

DockQ evaluates a predicted complex against a reference structure and is useful for retrospective benchmarking. It cannot supply a measured quality band for a novel complex whose reference is unknown. For prospective selection, use calibrated confidence evidence, diversité, feasibility and a predefined experimental validation plan. DockQ method.

The specification is where computational and experimental teams usually lose each other. Name the exact sequence version, the modification and its site, et la forme contre-ion, because a change in any of them changes what you are testing. Ask for a certificate of analysis with analytical-HPLC purity, mass-spectrometry identity and net peptide content, and add endotoxin testing or counter-ion analysis where the assay needs it. A supplier such as Modifications du MOL can deliver that package alongside the peptide, which is the practical reason to settle the data requirements before the order rather than after it.

Étape 5: Confirm experimentally, matching the assay to the question asked

Saisir: the synthesized peptides and their lot data. Action: run an assay whose readout answers the specific question. Output: a binding or no-binding result with its measurement conditions. Done when the result can be compared to the docking prediction on terms both sides accept.

Match the assay to the claim. A docking pose predicts a binding site and an approximate geometry; a competition assay or a mutagenesis series tests the site, while a direct binding measurement tests affinity. They are not interchangeable, and a null result from the wrong assay tells you nothing about the pose. The SKEMPI affinity database shows why the method has to travel with the number: its entries record the measurement method and temperature, and surface plasmon resonance and fluorescence spectroscopy dominate the literature (the SKEMPI affinity database). Any “typical Kd” you compare against inherits the biases of those two methods, so report your own conditions and compare like with like.

A confirmed binder supports the binding hypothesis, but does not prove the predicted pose or validate an entire docking protocol. Nonbinding and weak-binding results are both informative when assay sensitivity, material quality and conditions are understood.

Common failure points and how to catch them at the hand-off

The pattern behind the table is that each failure is cheap to catch upstream and expensive downstream. A peptide table without its FDR settings cannot be re-filtered, so the docking team either trusts it or rebuilds it. A ranked list without its protocol cannot be interpreted, so a good pose and a lucky pose look identical. A specification missing the counterion form produces a peptide that may behave differently from the one modelled.

Conclusion

That rule also tells you how to scope a campaign or judge a partner offering one. Ask which stage produces which artifact, whether the docking protocol was chosen to match the prior knowledge available, and whether the synthesis request carries its own acceptance criteria. A partner who can answer those three questions has a workflow. A partner who leads with a score has a ranking.

Where the documentation runs out, decide on the artifact. If a peptide table arrives without search parameters, ask for them before docking. If a pose table arrives without its criterion, ask which one was applied. If a specification arrives without a sequence version, ask which molecule you are being asked to test. Those questions cost nothing and settle most of the argument.

MOL Changes supports this workflow at the points where the artifacts are produced: peptide library design with defined length, offset, mutation and control logic, and custom synthesis with a certificate of analysis covering HPLC purity, MS identity and peptide content. If you are scoping a campaign, send us your target, peptide lengths and assay plan, and we will review the feasibility with you.
