Why does TFA matter in peptide material?
TFA is the ion-pairing agent used in reversed-phase purification, and it remains bound to the peptide’s basic residues. It is not counted as a peptide-related impurity in routine HPLC purity analysis, so it hides behind a high purity number while reducing net peptide content. Above roughly 0.1% by weight it also skews UV quantification, suppresses ionization in mass spectrometry, alters CD and IR spectra, and can bias cell-based assays in either direction. Where it matters, quantify it — ion chromatography and ¹⁹F NMR are the practical methods — and consider ion exchange to acetate or HCl.
