Nhà cung cấp peptide được dán nhãn Peptides Pics The question “which of the following reactions is used to create peptides” usually appears in one of two settings: a multiple-choice item where condensation, thủy phân, substitution and esterification compete for the answer, or a bench problem where a textbook equation has to be reconciled with a coupling protocol that runs for two hours in DMF. Both settings reward the same distinction. The reaction that creates a peptide bond is amide bond formation by nucleophilic acyl substitution at an activated carboxyl carbon. The condensation equation most courses print — carboxyl plus amine giving amide plus water — is the net stoichiometry of that transformation, not a procedure anyone runs as written.
Five misconceptions follow from collapsing that distinction, and each is corrected below with its own mechanism, evidence and boundary conditions. A sixth section takes up a counterexample in which the question does not apply at all: non-ribosomal peptide synthetases, where no coupling reagent and no protecting-group cycle exist. Unless stated otherwise, every claim here is scoped to chemical (non-ribosomal) synthesis of peptides, and the numerical examples are drawn from the specific sequences and conditions named, not from peptide synthesis in general.

quan niệm sai lầm 1: “The condensation equation is the reaction you run”
The error is reading a balanced equation as a recipe. Mixing a free carboxylic acid with a free amine gives an ammonium carboxylate salt, and the equilibrium for direct amide formation in water lies well toward the salt rather than the amide. Heating to drive off water is not a workable fix when the partners carry side chains that react, epimerise or decompose under those conditions.
What actually happens in a coupling is a two-part sequence. First the carboxyl component is converted into a more electrophilic species — an O-acylisourea from a carbodiimide such as DCC, DIC or EDC, an active ester from HOBt, HOAt or Oxyma, or a uronium/phosphonium-derived activated species. Then the amine attacks that activated carbonyl, and the additive or leaving group departs. OpenStax Organic Chemistry §26.7, published September 20, 2023, describes exactly this: a simple amide can be made by treating an amine and a carboxylic acid with a carbodiimide, but peptide synthesis is harder because many different amide bonds must form in a specific order rather than at random. Bachem’s coupling-reagent guide lists the activation families in use — acid halides, azit, symmetrical and mixed anhydrides, carbodiimides with or without additives — which is a useful reminder that “activation” is a class of operations, không một thuốc thử.

The boundary matters for exam answers and for bench planning. If the question asks which reaction class creates the peptide bond, the answer is amide formation by nucleophilic acyl substitution at an activated carboxyl carbon; condensation describes the overall atom balance. If the question asks what to put in the flask, neither the equation nor the class name is sufficient — reagent, additive, dung môi, base and temperature all have to be specified, and those choices are what the remaining sections are about.
quan niệm sai lầm 2: “Protecting groups are optional if you’re careful”
The error is treating protection as a yield optimisation. It is a selectivity requirement. Every amino acid presents at least an α-amine and an α-carboxyl, and most present a side-chain nucleophile as well — the thiol of cysteine, the imidazole of histidine, the ε-amine of lysine, the hydroxyl of serine, threonine or tyrosine. Without orthogonal protection, a coupling mixture contains many reactive nucleophiles competing for the same activated carboxyl, and the product distribution is statistical rather than sequence-defined.

OpenStax’s Ala-Leu worked example makes the logic concrete: to couple alanine with leucine, the amine of alanine and the carboxyl of leucine are shielded, the desired amide is formed with EDC or DCC, and the protecting groups are then removed — five steps for a dipeptide. The same source notes that amino groups are commonly carried as Boc (removed by brief strong acid such as TFA) hoặc, more commonly, as Fmoc (removed by 20% piperidine trong DMF), while carboxyl groups are often held as methyl or benzyl esters. các Wikipedia peptide synthesis overview frames the same point at the level of strategy: protecting-group schemes are usually necessary to prevent side reactions with side chains, and chemical synthesis conventionally starts at the C-terminus and proceeds toward the N-terminus.
The boundary condition is real but narrow. Chemoselective ligation approaches and short, uniquely functionalised fragments can reduce the protection burden, because the reacting partners are chosen so that only one pair can combine. They do not remove it for stepwise chain assembly, where the growing chain and the incoming residue both carry multiple reactive centres. A useful diagnostic: if a crude chromatogram shows a ladder of peaks separated by single residue masses rather than one dominant product, the problem is usually selectivity, not insufficient reagent.
quan niệm sai lầm 3: “Activation and coupling are stereochemically neutral”
The error is assuming a coupling reagent affects only how much product forms. It also affects which stereoisomer forms. các Phân tử review by Duengo et al. (2023; 28:8017) describes two base-catalysed pathways for loss of configuration: direct abstraction of the α-proton to give an enolate that reprotonates from either face, and formation of an oxazol-5(4H)-one from the activated residue, which is the more common route when the carboxyl has been activated. Both pathways converge on the same warning — the activated carboxyl residue is the highest-risk point in the cycle, and the risk is set by base strength, steric bulk and how long the activated species sits before the amine arrives.
The review’s own summary of comparative data is worth quoting with its scope intact. In the solid-phase synthesis of Gly-Phe-Pro-NH₂, reported epimerisation was 29.8% with EDC/HOAt, 24.1% with EDC·HCl/HOAt and 4.2% with DIC/HOAt. These are single-model-sequence figures compiled from cited primary studies; they do not establish a general ranking of EDC against DIC across sequences, and the review elsewhere notes that in some comparisons the difference between EDC and DCC was marginal. Một giây, separately attributed data point comes from vendor technical documentation comparing histidine derivatives: Fmoc-His(Trt)-OH coupled with HCTU/6-Cl-HOBt/DIPEA gave 1% racemisation without preactivation and 7.8% with five minutes of preactivation, while Fmoc-His(MBom)-OH under the same preactivation gave 0.3%. That is a vendor comparison of specific derivatives and conditions, not a claim that Trt protection is unsuitable for histidine.
The corrected statement is conditional: thuốc thử, additive, base and preactivation time each shift the epimerisation outcome, and the size of the shift depends on the residue being activated and on how slow the coupling is. Slow couplings under basic conditions are the ones where the activated species has time to cyclise. Stereochemical integrity therefore has to be measured — by chiral analysis, thuốc thử Marfey, or high-resolution chromatography able to resolve the diastereomer — rather than inferred from a clean-looking coupling.
quan niệm sai lầm 4: “A single purity number tells you the sequence is right”
The error is reading a purity percentage as an identity statement. HPLC area% answers a narrow question: of the material that eluted and was detected at the chosen wavelength, what fraction was in the main peak? It does not say what that peak is. Trình tự xóa, a diastereomer from epimerisation, or an aspartimide-derived by-product can co-elute with the target under one set of gradient conditions, và Phân tử review notes explicitly that epimerised products have closely similar physical characteristics, which is why they are difficult to purify away. các ChemPep Fmoc SPPS technical guide makes the parallel point from the workflow side: “standard” coupling conditions may give incomplete coupling and by-products including epimers, truncated peptides and products of premature Fmoc cleavage.
Mass spectrometry closes part of the gap but not all of it. An observed mass matching the calculated mass confirms composition, not sequence position — a scrambled sequence with the same residue content gives the same mass. Positional information requires tandem MS, Edman degradation, or NMR for short peptides. Riêng, hình thức phản biện (TFA by default in most catalogues, with acetate, trao đổi clorua hoặc amoni có sẵn), water content and net peptide content are distinct quantities from purity, và một 98% HPLC figure says nothing about any of them.
The boundary is that acceptance criteria depend on intended use. A research-grade reagent for an in-vitro assay and a material intended for preclinical work do not carry the same specification, and a research-grade certificate is not a pharmaceutical specification. The table below is a diagnostic framework for deciding which analytical signal would reveal which failure; it is not a validated method, and detection limits depend on the column, độ dốc, wavelength and instrument used.

quan niệm sai lầm 5: “If the coupling worked, the rest of the batch is fine”
The error is generalising from one successful step to the whole batch. Coupling efficiency is sequence-dependent, and the failure modes that matter most appear as missing residues rather than as obviously low yields. các Phân tử review states the pattern directly: coupling and deprotection efficiency decline with peptide chain length, producing amino acid deletions and incomplete sequences, and C-terminally activated fragments with a free N-terminal segment greatly increase the chance of epimerisation. The ChemPep guide adds the practical corollary that peptide aggregation during synthesis is a major cause of trouble, is difficult to predict, is sequence-dependent, and has no universal solution — which is why the same protocol can work cleanly on one sequence and fail on another of similar length.
Three sequence features deserve specific attention. Long hydrophobic stretches promote on-resin aggregation and incomplete coupling, which shows up as deletion sequences. Asp-Xxx motifs are prone to aspartimide formation under the basic conditions of Fmoc deprotection, giving α- and β-aspartyl products after ring opening. Certain dipeptidyl-resin intermediates can cyclise to diketopiperazines after deprotection, truncating the chain before the next coupling. None of these announces itself as a low coupling yield at the time; each appears later as a mass-shifted impurity.
The corrected claim is that batch quality is established by lot-specific analytical data across orthogonal methods, and the appropriate evidence set depends on sequence length, hydrophobicity and modification content. A short, ưa nước, unmodified peptide and a 40-residue hydrophobic peptide with two disulfides do not warrant the same release testing, and treating them as equivalent is how a specification that looks rigorous ends up saying very little.
The counterexample: where the question does not apply
Non-ribosomal peptide synthetases are the case where “which reaction creates the peptide” has a genuinely different answer, and where the chemical-synthesis framing does not transfer. các structural review of NRPS enzymology describes modular enzymes in which each module incorporates one residue. The amino acid is activated as an acyl-adenylate by an adenylation domain, then transferred as a thioester to the phosphopantetheine arm of a peptidyl carrier protein, and the peptide bond is formed in a condensation domain bearing the conserved HHxxxDG motif. A terminal thioesterase domain releases the product.
Three differences make the chemical framing inapplicable. There is no exogenous coupling reagent — activation is enzymatic and ATP-dependent. There is no Nα protecting-group cycle, because the carrier protein holds the substrate and delivers it to the correct domain. And stereochemistry is set by enzyme selectivity rather than by activation conditions, which is how NRPS pathways incorporate D-amino acids without the epimerisation problem that occupies the Phân tử ôn tập. The review is explicit about its own limits, and those limits should travel with the counterexample. The available condensation-domain structures lack native ligands in the active site, so the precise roles of active-site residues in binding and catalysis remain to be established, and the dynamics of condensation domains are not settled. The counterexample therefore supports a structural contrast — templated enzymatic assembly versus reagent-driven chemical coupling — not a detailed mechanistic equivalence between the two.
What to ask for when you cannot run the analysis yourself
For readers who commission synthesis rather than run it, the five misconceptions convert into a short list of things to ask for. The point is not to demand every item for every peptide, but to match the evidence to the failure modes the sequence is actually exposed to.

Câu hỏi thường gặp
Which reaction class forms the peptide bond, and what does activation add? Amide bond formation by nucleophilic acyl substitution at a carboxyl carbon. Activation converts the carboxyl into a better electrophile — an O-acylisourea, an active ester, or an uronium/phosphonium-derived species — so the amine can attack under mild conditions. The condensation equation is the net atom balance of that transformation, not a procedure.
Is Fmoc or Boc better for a racemisation-prone sequence? It depends on the residue and the coupling conditions, and the evidence does not support a blanket answer. các Phân tử review notes that Fmoc deprotection uses a base, which is relevant to base-sensitive residues, while Boc chemistry uses acid; but the same review shows that coupling reagent, additive and base choice often dominate the epimerisation outcome. For a specific sequence, the practical answer is to identify the high-risk residues and ask for the analytical method that would detect their epimers.
Can a peptide be 98% tinh khiết bằng HPLC và vẫn là phân tử sai? Đúng. Area% describes the fraction of detected material in the main peak, không phải đỉnh cao đó là gì. Trình tự xóa, a diastereomer or a co-eluting by-product can dominate the chromatogram under one set of conditions. Identity requires MS plus a technique that gives positional information, và nội dung, counterion and water are separate measurements again.
Does the condensation reaction also describe how cells and NRPS enzymes make peptides? KHÔNG. Ribosomal and non-ribosomal biosynthesis both form amide bonds, but by templated enzymatic mechanisms — acyl-adenylate activation, thioester tethering to a carrier protein, and condensation-domain catalysis — with no exogenous coupling reagent and no protecting-group cycle. The net atom balance is similar; the chemistry that achieves it is not.
